چکیده
MOTIVATION High-throughput technologies now allow the acquisition of biological data, such as comprehensive biochemical time-courses at unprecedented rates. These temporal profiles carry topological and kinetic information regarding the biochemical network from which they were drawn. Retrieving this information will require systematic application of both experimental and computational methods. RESULTS S-systems are non-linear mathematical approximative models based on the power-law formalism. They provide a general framework for the simulation of integrated biological systems exhibiting complex dynamics, such as genetic circuits, signal transduction and metabolic networks. We describe how the heuristic optimization technique simulated annealing (SA) can be effectively used for estimating the parameters of S-systems from time-course biochemical data. We demonstrate our methods using three artificial networks designed to simulate different network topologies and behavior. We then end with an application to a real biochemical network by creating a working model for the cadBA system in Escherichia coli. AVAILABILITY The source code written in C++ is available at http://www.engg.upd.edu.ph/~naval/bioinformcode.html. All the necessary programs including the required compiler are described in a document archived with the source code. SUPPLEMENTARY INFORMATION Supplementary material is available at Bioinformatics online.

Nonlinear kinetic parameter estimation using simulated annealing
The performance of simulated annealing (S-A) in nonlinear kinetic parameter estimation was studied and compared with the classical Levenberg /Marquardt (L /M) algorithm. Both methods were tested in the estimation of kinetic parameters using a set of three kinetic models of progressively higher complexity. The models describe the catalytic wet air oxidation of phenol carried out in a small-scale...
متن کاملA comparison among stochastic optimization algorithms for parameter estimation of biochemical kinetic models
Mathematical models in biochemical engineering field are usually composed by nonlinear kinetic equations, where the number of parameters that must be estimated from a set of experimental measurements is usually very high. In these cases, the estimation of the model parameters comprises numerical iterative methods for minimization of the objective function. Classical methods for minimization of ...
متن کاملA Hybrid Optimization Approach to Parameter Estimation
Many parameter estimation problems in chemical or biochemical engineering lead to ill-conditioned and nonconvex optimization problems. For bad starting values the use gradient based result in local optimal solutions. To overcome this drawback, a global optimization approach, Simulated Annealing, has been coupled with a gradient-based SQP approach. To improve the accuracy of the parameter estima...
متن کاملNeural Network Sensitivity to Inputs and Weights and its Application to Functional Identification of Robotics Manipulators
Neural networks are applied to the system identification problems using adaptive algorithms for either parameter or functional estimation of dynamic systems. In this paper the neural networks' sensitivity to input values and connections' weights, is studied. The Reduction-Sigmoid-Amplification (RSA) neurons are introduced and four different models of neural network architecture are proposed and...

Various problems of combinatorial optimization and permutation can be solved with neural network optimization. The problem of estimating the software reliability can be solved with the optimization of failed components to its minimum value. Various solutions of the problem of estimating the software reliability have been given. These solutions are exact and heuristic, but all the exact approach...
